Where to count? In WooCommerce or WooPOS?

I would like to do a stocktake count to make sure the quantities are correct, am I better doing this through WooCommer or WooPOS?

You should do the physical count in WooPOS. Manual stock changes (except web orders) on WooCommerce won’t be synchronized to POS.
